The chisel GUI remembers the last variant you selected, so the next block you chisel may default to that instead of the base form. Click the variant you actually want in the GUI before chiseling, or use the Chisel Table to set it explicitly.

Chisel Modern supports many vanilla blocks and a selection of common modded blocks, but not every block from every mod is chiselable.
