No, the mod only scans equipped backpacks in your armor slots, offhand, or main hand. Nested bags (backpacks placed inside other backpacks) are not checked for ingredients.
How do I craft multiple stacks at once?
Hold Shift while clicking the plus button in your recipe menu to move entire stacks of ingredients into the crafting grid at once. This works with the JEI Index Upgrade and speeds up bulk crafting projects.

Your Sophisticated Backpack must have an available upgrade slot. If all slots are full, you'll need to remove another upgrade first or use a backpack with empty upgrade slots.
Can I use multiple backpacks with JEI Index Upgrades at the same time?
The mod scans your equipped backpacks in order, so if you have multiple equipped backpacks with the upgrade, it will pull from them sequentially until it finds all the ingredients it needs.
Does the mod work at furnaces and other crafting blocks, or only crafting tables?
